Definitely the Isle of Skye. There's not really that much to see in and around Fort William.

Go to Skye. Fort William is a pit of despair.
isle of skye is better for variety of scenery, you have it all, mountains, sea, lakes, forests. fort william is more centrally located and easier to get to but the town itself is not all that pleasing and is very touristy. just need to mention too that the isle of skye enjoys more sunshine than fort william which is believed to be the least sunny town in britain!
Fort William has Ben Nevis, shopping, ummmmm
Skye has many hills, magnificent scenery but no shopping.
I think the Isle of Skye has the edge on physical beauty of the landscape
Why is it a choice between those two in particular?
What do you want to see and do? Mountains? Fishing? Cliffs?
I liked Skye but prefer the outer islands.
