If you have this extra money lying around why would you not pay the rent as ordered by the court?

The way they look at it is if you can pay £900 up front for rent in advance then you should be paying your rent arrears and quite right too. You haven't got a leg to stand on complaining about this.
It seems you handed them an opportunity to use the sum as arrears. If you had stuck to the rent plus £40 it would not have happened. Write a letter to them outlining your intended use of the money, keep a copy. This may help you if they take you to court. But I repeat, you seem to have invited this by paying a lump sum.
