You are asking a loaded question. There are plenty of ways that webmasters make money from their website. If you are talking about the big boys, content sites like Yahoo make their money from reoccurring visitors accessing their site and taking action on ads presented by content or e-mail.

Other sites are socially based, such as Twitter and Flickr makes money from user interaction, with content and ads providing them opportunities to visit other sites.

Many smaller sites covered the area of entertainment and gossip, such as TMZ, radar online, and other gossip related sites. Once again, content is king, and their content attracts viewers and readers. Some websites are begun with an idea that is socially acceptable among a vast number of people.

An application that will do social good is introduced and that a large user base becomes addicted to. It really is the Wild Wild West out there right now.

Probably the lowest rung of this protocol are people that build sites specifically to promote and sell products. These people are known as affiliate marketers, and when done properly, can be very lucrative.
